Remy, This issue unfortunately does not have a "simple" answer, as it varies on many things. The error you are receiving is a general communication error that tomcat hands back signifying a communication issue, without being verbose about what the issue is. To start with, I would suggest checking that your mysql is listening on 127.0.0.1, not simply localhost. The reasoning for the differentiation is that servers that have ipv6 (even if it is just a local ::1) will try to prefer this connection first. If you do a netstat -an | grep LISTEN, you should see port 3306. What is that socket listening on? Make sure that this matches up with what you are specifying in your tomcat settings and proceed from there.

If you want to access two different databases/schemas, you can just call createEntityManagerFactory() passing a properties map with your new connection. To set the schema with EclipseLink in code you can set the tableQualifier in a Customizer. To get a new EntityManagerFactory you can pass the "eclipselink.session-name" property. Your code looks correct. What version of EclipseLink are you using? Remove the composite persistence unit, I think you seem to just want to connect to a different database. Composite persistence units are for when you have relationships across databases.

In any other ways of trying to connect to MySQL database (with MyISAM engine) you would need either to expect resource from queries, PHP compatible objects, which non of them is the binary format of MyISAM files. Error when connecting to database in unit test
This might not be an answer/solution to your actual problem, but a good tip in general. I strongly recommend not hitting the DB in every unit test, the same applies to the file system and other slow IO operations. Use a simple pattern like the Repository Pattern to abstract away the data access. You can then either implement a fake repository (i.e. backed by a List<T>) or use a mocking framework like moq to setup a mocked repository. By doing this, your tests will run completely in-memory and thus run much faster. You also don't need to care about connection strings and that you always have access to the database.
