The short answer is probably yes. Windows Azure provide you infrastructure that allow you to build high availability system, it won't make any system high available by magic. As NEO4J is state-full, each node (with only one node Azure don't give you any SLA, you instance will be down) will need to share some state and the way to do it will be dependent on how NEO4J is working. So you will need to rely on NEO4J mechanism to do it. I don't know how NEO4J is working but you won't be able to skip designing an high available architecture around NEO4J using Windows Azure infra. Cloud may be a magic buzz word that can make things append on management level, but when we are on hard real world level Harry magic wand doesn't exist.

You can chose to strip them or remove all but chosen ones, there are examples for both on the varnish site. Do a varnishstat and check your hit rates during peaks. Is it a good cache hitratio? Is it the same as during low load? If it's the same or higher in low load it's easy to work on improving it at any time. Do a varnishtop -i txurl to see what requests are the most frequently sent to backend servers. Maybe it's some URLs that are just not cached due to faulty headers? Maybe some pages can be cached longer? Maybe some parts of the pages can be cached with ESI? Make sure your varnish is not

I am not sure that you can move views and models to different locations but you can change the location of application folder to the location of your choice. You can move your application directory to different location and then open your index.php file and set the $system_folder and $application_folder variables with the new path values, preferably with a full path, e.g. '/www/MyUser/system'. Don't copy ! There's no point in doing it and it's prone to accident as you noticed. Simply do your git operations in your work repository, and use push/fetch operations to propagate to other repositories.

TR1 is "missing" - which header or library am I missing from my project configuration?
The <tr1/*> headers should have been deprecated or removed following their inclusion in the standard. So they're mostly there for older compilers such as VS2010 or VS2008. Including <functional> alone should fix it. A couple things to note though, although I do not know if it applies to VS2013 is that std::regex's include is <regex> yet still resides in the old std::tr1 namespace.

I would do this in Word VBA and not VB.Net (see vba and word-vba Stack tags). Search the web for FileSystemObject() for snippets for iterating over folders, making directories, etc. I would make the destination folders only when you need them so you can tell if you are done processing the source folder so the task is re-startable. Perhaps use a temp folder as destination and then rename/move to the final folder name when source files are all converted. Record a macro of you doc open and save as steps to use as a model for the core code.
