I'm guessing your bundle is getting uninstalled because you are using Engine.Plan(LaunchAction.Uninstall). If you use a different action like Install or Modify, it shouldn't be removed. To control the install state of the individual MSI packages, I think you can set that in a callback to PlanPackageBegin.

The library itself should be in /usr/local/lib/scons. Executables (scripts) in /usr/local/bin/{scons,sconsign,scons-time,scons.bat}. Scripts may be with version number, e.g. scons-2.3.0. PIP uninstall not looking into /usr/local
I do not really have a solution for the pip path lookup, but deleting /usr/local/lib/python2.7/dist-packages/_PACKAGE_NAME did the trick for me. At the very least it allowed me to install anew.
