Changing Apache2 ports on Debian system
Okay. The bit at the end of my question sent me searching for WordPress hindrances and I pretty much found my answer in the first 2 minutes. I'll include my fix for others having the same issue... It seems WordPress gets a bit funky with port numbers, and attempts to remove them if the WordPress Address or Site Address settings don't corroborate with the port you're trying to access it from. Go to Settings->General in the WordPress admin panel and add the port :9000 to your WordPress Address (URL) and Site Address (URL) values. Remember to do this before changing the port via Apache otherwise you'll have to change it back in order to update the WordPress settings. Note that your WordPress will go cock-eyed while you re-configure Apache to the correct ports.

Weird apache2 Not Found (Solves when re-starting)
As others have noted in the comments section, the scripts in /etc/init.d are not the same as those in /etc/default. Many Linux variants now use the services damon rather than the old init.d methods. Therefore make sure that the Apache configuration in /etc/default is loading the same config file, and referencing the same binary, as that in /etc/init.d/. Try doing: service apache2 restart And seeing if that fixes things. The expectation is that it wont, therefore showing that you have a mismatch between the /etc/init.d and /etc/default configurations.

After a lot of digging around I did figure out a way to do this. In the App's app.php file, you can force a script to be loaded if the plugin is enabled: $api->addScript('script_name'); // without .js In that script jQuery can be used to add the elements to the page where you need them. This was a good solution for me since I only needed to add a single button to the login page. I can see this being a bad idea if you want to make vast modifications. At that point you might as well just create a separate page that you have full control over.

Access Owncloud data files stored same server from php
I assume you try to load the image directly via a url pointing to the files location inside the owncloud file structure? owncloud will prevent this, in the end you are trying to access internal or private data via a public url. That would be a huge security flaw. If the image is inside a users file hierarchy inside owncloud then you can access it using the "official" link, as long as it is shared by the user. The only workaround would be to use administrative means on server level. This is of course something the owncloud software cannot prevent. If you have those rights you can create a second Directory / Location inside the http servers configuration to provide a second base url publishing those files. Can't enable use of .htaccess in apache2
editing /etc/apache2/sites-available/my-virtual-host-path and changing the Directory block to target /var/www/my-virtual-host-path and setting AllowOverride All in that file now allows the .htaccess file to be run. error in Apache2.conf
oh, this looks easy...i think. You'll see <VirtualHosts> near or at the top of the file /etc/apache2/sites-enabled/example.com (error says line 1). Scroll down through everything. if you do not see </VirtualHosts> (notice the slash), put that in the bottom of the file. Save and close, then restart apache Regarding the "operation not permitted": you may have to use sudo to elevate your privileges (assuming you are on unix, which i think you are). Research how to do this if you don't know.
